box C/D mini
Box C/D is a RNA kink-turn (K-turn) motif which is one of L7Ae’s binding partners. L7Ae and box C/D is one of the candidate systems for RNPs to regulate translation. The box C/D guide RNA consists of short RNA sequences and contains two conserved sequence motifs: box C (RUGAUGA) and box D (CUGA). The structure of box C/D is flexible in the absence of L7Ae but forms a stable K-turn conformation when associated with L7Ae. Box C/D mini was demonstrated the minimum RNA sequence containing a box C/D motif required for the specifically binding to L7Ae with high affinity. Natural translational regulatory systems in bacteria often use the 5’UTR regions of structured mRNA for binding to ligands. Researches have demonstrated that the distance between box C/D mini and the Shine-Dalgarno sequence will influence the interaction between box and L7Ae: the role of RNP is stronger with shorter linker sequences such as UTR-2 than that of longer linker sequences such as UTR-13.
